I'm not sure about the message though.

When the good guys eliminated all the baddies, will they finally become the baddies themselves, someday? Or have the good guys never been good at all?

i think that's the point, you doubt about what appeared to be rightfull.

You think they are the good guys
but in fact, they aren't,
they do a putsch against the so call corruption and set up a dictatorship to bring back "order" (like the nazi tried in 1923).
At the end you realize that the country has fallen into its darkest hours after this event.

It's a nice video to enjoy the animation, just like "Path of Hates"

Everybody thinks they are good... we as a human loves the story of underdogs, struggling to achieve the their goals.

Good or bad, doesn't seem to matter here, because whatever the outcome is, there will always be the loser.
